Would it be a more valid test to do a system copy all -I and then do the
diff?

I see some alarming things in here, but nothing WRT to system copy all
~:^).  The differences in /dev are because you are comparing an in
memory filesystem on / created by udev against a static directory of
devices, so there's going to be a lot of differences.  Since system
copy all doesn't erase files it doesn't overwrite, you will see as many
"Only in /mnt1..." as you have extraneous files not on your running
flash card.  This could include lots of log files and generated files
of various kinds.

/debootstrap
/initrd
/.snapshot

Those probably shouldn't be there.
